When it was revealed that there was a Goa'uld spy in Atlantis, Weir concluded without a doubt that it was Kavanagh and even ordered that he be tortured to extract information concerning the sabotage of the computer systems that would cause the destruction of the Ancient city. The spy was revealed to be Col. Caldwell, the commander of the Daedalus, who had been taken as a host to a Goa'uld on Earth without his knowledge. Kavanagh was not tortured for information after all and it was not revealed whether or not Weir apologized to him for falsely accusing him, but she did feel guilt for what she later perceived as crossing the line at ordering his torture. After the completion of the Intergalactic Gate Bridge, Kavanagh was assigned to learn all of the control room systems so that the lead scientist on duty, Dr. Bill Lee, could return to Earth. While he was learning the systems, the Wraith successfully invaded the Station, and in an attempt to shut down the wormhole through which the Wraith were entering the Station, Kavanagh accidentally set off a booby-trap that the Wraith had placed in case they lost control of the Station.
